WooCommerce payment integration done right: Stripe, PayPal, Square or Clover.
A WooCommerce payment integration is more than pasting keys into a settings screen. Webhooks, refunds, fraud rules and the money landing in the right account all have to agree before your first real order. I set them up, test them with real orders and keep them working.

Websites I have built for Kentucky businesses
Most payment problems show up after launch, in front of a customer.
The gateway connects, a test order goes through, and everything looks fine. Then real orders start sitting in Pending payment because the payment service never told WooCommerce the charge succeeded. WooCommerce’s own troubleshooting guide points out that Stripe needs its webhook set up by hand, and that older PayPal Standard setups can leave paid orders stuck the same way.
Then there are the problems nobody tests for: refunds that do not reach the customer, two gateways quietly active at once, and bots running stolen card numbers through your checkout at three in the morning. A proper WooCommerce payment integration closes those gaps before customers find them.
Four good options, each with a reason to choose it.
The right gateway depends on what you already use at the counter, where you want the money to land and what your customers expect to see. Fees below are each company’s published standard US rates as of October 2026.
Cards, cleanly
A strong default for card payments. Stripe’s standard online rate is 2.9 percent plus 30 cents per successful domestic card charge, with 1.5 percent more for international cards. Its webhook has to be configured and verified.
The button buyers know
PayPal’s checkout button runs 3.49 percent plus 49 cents per transaction, and its advanced card processing 2.89 percent plus 29 cents. The older PayPal Standard integration is being retired in WooCommerce.
If you already ring sales on Square
The official Square extension for WooCommerce is both a payment gateway and an inventory sync, so the counter and the website can share one account and one catalog.
If your register is Clover
The free Clover Payments for WooCommerce plugin, listed by Clover eCommerce, collects card details in fields hosted by Clover, and transactions are billed under your Clover merchant account.
The parts of a WooCommerce payment integration that get skipped.
Webhooks confirmed, not assumed
The payment service has to tell your store when a charge succeeds, fails or is refunded. I set the endpoint and secret, send test events, and make sure no firewall or redirect is eating them.
Refunds and partial refunds
A refund issued in WooCommerce should reach the customer’s card and show the same amount in both dashboards. That gets tested before launch, along with a partial refund.
Card-testing defenses
Bots use small checkouts to test stolen cards. In December 2024 WooCommerce’s developers reported that several CAPTCHA plugins were not protecting the newer block checkout, so I check that bot protection covers the checkout you actually run.
Card fields that match your store
Hosted card fields keep card numbers off your server. Styled properly, they look like part of your checkout instead of a box from somewhere else.
Deposits, holds and limits
Deposits instead of full payment, items held while a payment is in progress, per-product limits: when a setting does not exist, I write the rule in code.
One gateway per job
Old gateways left active, duplicate plugins and forgotten test keys get removed, so there is exactly one path for each kind of payment and no surprises in the order list.
HogMatch takes real deposits at checkout.
HogMatch, the show-pig marketplace I built, takes deposits through PayPal at checkout. One function works out the deposit, the platform commission, the amount credited to the breeder and the balance due at pickup, so the listing page, every email and the admin dashboard always show the same numbers.
Before launch, a demo mode with a simulated gateway let the client walk the whole purchase without moving a dollar, with an amber bar on every page whenever demo mode was on so nobody could mistake it for the real thing.
Shop Peerless moved to a new processor, cleanly.
When the payment processor behind Shop Peerless was retired, I moved the bourbon store to Clover eCommerce, verified it clean with no duplicate gateway left behind, and styled the hosted card fields so they look native to the store.
Pre-payment fraud scoring blocks high-risk orders and flags medium-risk ones, card-testing limits slow the bots down, and invisible reCAPTCHA sits on checkout.
From choosing a gateway to the first live order.
Choose on paper
Fees, where the money lands, what you use at the counter and what your customers expect. You get a recommendation with the reason.
Connect in test mode
Sandbox keys, webhooks and settings on a private copy of the store, never on live orders.
Break it on purpose
Successful, declined and refunded orders, a partial refund, a deposit and a purchase on a phone, each checked in both dashboards.
Go live and reconcile
The first live orders are matched against the gateway’s records, and the store stays watched under maintenance after that.
WooCommerce payments, answered.
Which payment gateway is best for WooCommerce?
The one that fits how you already sell. Stripe is a strong default for cards, PayPal adds the button many buyers trust, and Square or Clover make sense when that is the register at your counter. Many stores run Stripe or a register gateway for cards plus PayPal.
What do Stripe and PayPal charge?
As of October 2026, Stripe’s standard US rate is 2.9 percent plus 30 cents per domestic card charge, and PayPal’s checkout button is 3.49 percent plus 49 cents. The fee calculator on this site compares them against Shopify for your own sales numbers.
Why are my WooCommerce orders stuck in Pending payment?
Usually because the payment service’s notification never reached your store. It can be a missing or wrong webhook, a firewall or security rule blocking it, or an old PayPal Standard setup. The payment may have gone through, so check the gateway dashboard before canceling anything.
Can WooCommerce take deposits or partial payments?
Yes, with the right extension or a custom rule. HogMatch takes a deposit through PayPal at checkout and works out the balance due at pickup in one place, so every screen and email agrees.
Do you need my Stripe or PayPal password?
No. The account stays in your business’s name. I work through a team or developer access you grant and can remove, and keys are entered directly into the store, not sent by email.
Can you fix the checkout on a store someone else built?
Yes. I review the gateways, webhooks, fraud settings and recent failed orders, tell you what I found in plain language, and fix it on a copy before touching the live store. I do this for stores in Louisville and across the country.
Let me check your checkout before your customers do.
Tell me your store, your gateway and what has gone wrong, even if it is only a hunch. I will look at it and tell you straight what needs fixing.
